Yes, clean litter boxes could be part of the solution, but there's more. When I had three cats, one would avoid the litter boxes. He was the outsider cat, and I got the sense that he was reacting to the other cats' scent in the box. When I got a fourth catbox, that stopped. Until the territory thing came up with my husband. (Don't ask.)
Since then, I've always kept one more litterbox than I have cats. So far, with the exception of a little problem one cat has which is too disgusting to mention here, it works. My two cats now have three litterboxes to choose from, and they seem happy about it.
As for the Queen, I'm guessing that she's an adult cat? Spayed? New to your household? Make her a space of her own, that she doesn't have to share with your existing cat. That should help.
