Both Klonopin and Neurontin are part of my med-cocktail, and I suffer from blinding migraines that respond to very few medications (Calcium Channel Blocker and Amitriptyline are my two most efficient pain-killers.).
Klonopin has never induced a migraine nor even the common garden variety headache. However, Neurontin definitely has, although it is being used to treat serious migraine suffer's pain with good success.
My P-Doc allows me to move my daily dosage of Neurontin around a bit, depending on how I'm feeling, although I'm not suppose to go under 1,200 mgs. When I get over the 1,800 mgs mark I see a quick return in migraines, and going higher creates more, both in number and in intensity.
The addition of klonopim could be triggering headaches, possibly aggravating something in the Neurontin combo, or alone.
You're taking the klonopin at bedtime, right? What kind of dose? AND, when do you take your last Neurontin dose? Neurontin has a fairly short half-life (4 hours max for me) and you could be experiencing headaches in conjunction with the lack of circulating Neurontin....
These are just some thoughts, I'm just sharing the direction I would look if I were in your shoes; and what I've learned during my own medication journey.
Hope you find relief!
