It started out as a trap..
I had so many fruitflies in my kitchen yesterday they were making me feel ill.
So I thought I'd make a trap, and I put a piece of bananna in the microwave and left the door ajar.
It worked, they all went inside the microwave and I closed the door. And now I've learned I don't have the heart to kill them..

Solution:
Get a piece of dry ice and put it into the microwave and shut the door. The CO2 will knock the flies out. Brush them out and then you can dispose of them outside. They won't be killed.
Or...
Put lots and lots of ice into the microwave and wait until the flies are slowed down, then brush them out and let them outside.
The CO2 works very well. I had to do this many times in my genetics lab.

I used to keep fruit flies in a jar when I had a frog. I caught the frog in a stream up in the mountains, kept it for about a year, then set it free in the same stream.
There was mashed banana in the jar. I used to put it in the freezer for a few minutes, then shake a chilled fly or two into the frog's dish, and it would catch them when they warmed up enough to start flying again. I must have been doing something right or the frog wouldn't have survived.
Maybe you need a pet frog?
I.

what a good idea, I'll try the regular ice first.
I'm just doing far too much projecting, but it's too late now.
I keep thinking of these happy little flies going "oh wow what a great snack..yum!" How could I kill them after that?

Oh, and make sure you toss the banana outside as well.
Undoubtedly the flies have laid eggs on the banana.
They will enjoy their feast and be free! :-)

Now, I don't want to rain on your parade.
Ok, that's not true, I *do* want to rain on your parade.
See, the fruit flies that went into the microwave - banana trap were thinking this: zzzzzzzzzt zt zzzzzzzzzztt
That is not fruit fly for "yum, a feast" it's fruit fly for " ................. " which is exactly what goes on in the mind of a fruit fly.
Sorry, this is so funny!
I absolutely understand your disinclination to zap the little b*st*rds. They are after all, living things. There are times when I so crave kindness and gentleness that it seems karmic, like, if I spare the tiny lives of those over whom I have control, perhaps I too shall be spared. It's not that I think that in so many words, but it's a feeling, a pull. I have always caught bees and spiders and put them outside.
But then I started gardening, and found there is an endless army of pests who want nothing better than to turn my efforts in the dirt back to dirt. They rot the bud, nibble the stems, chew the roots, shred the leaves, gobble the sap, eat the fruit and do any and all other destructive, insect things they can think of. Ok,they don't think, but for non-thinking things, they're pretty crafty. I use no chemicals which means death is pretty hands-on. I am become a murderer of tiny wee beings in my attempt to bring blooms to a little patch of earth I saved for 25 years to buy.
Now, back to your fruit flies: the vacuum is the humane way. Really. They'll escape at the dump and live the life most fruit flies only dream of.
Or not.
Hope my sense of humour is not offensive. I honestly do appreciate your inability to kill the critters. All life needs respect. You and me and them too.

Well, the fruitflies said that's not really true.
Actually one said "That's a common fallacy perpetuated by the human species in order that to make their consscience subordinate to convenience, bloodlust and commit atrocious acts with impunity"
I told him he was lying and squashed him.
